Do you choose it, like a selection? or do you have to pick a color?

Yeah, using the selection tool and pressing "delete" will erase the color selected and thus, make it transparent. :)

I need some ideas for season two and I decided to hold off on the 4 way fusion until the final season.

I have a few requests, one including a Regi fusion, as I understand that is the current theme, but first I would like these:

Empoleon [Shiny Female] and Omastar [Emerald sprite].
