Two Suggestions

I just have a couple of suggestions; it is the suggestion section, after all.

1. A tool to compare side-by-side base stats, move pools, etc.. I've seen it on other sites and found it odd that it didn't exist in the premiere competitive battling site. I think the best one I've found is from Veekun, but I hate the disorganized layout and color scheme.

2. Separation of Level, Egg, TM, and Tutor moves when looking up a Pokemon. I don't understand why it's all crammed into one list.

Otherwise, this is a fantastically designed site.

Since most people here use Shoddy, this is irrelevant to the majority of people who look up stuff I would assume.

I would say the Pokemon Moves list should mention how it's learnt. It would be a boon to cartridge players.

How about the following:

Level-up
TM, unlimited
TM, limited
Tutor, unlimited
Tutor, limited
Breeding
Event

'Limited' means a TM or Tutor than can only be got a certain number of times (usually once), while 'unlimited' means one that can be obtained as many times as desired (purchased, game corner, battle points, pickup, etc). Such a distinction is relevant to cartridge players, and no other site provides it on the Pokemon's moveset pages.

This idea would fit in with the whole 'in game expansion' thing too.

The layout of the create-a-pokemon website seems similar too what you said. Besides the fact that it looks more orderly its also nice to make sure egg moves don't clash with other stuff (like 3rd gen moves (which don't aply to cap's any caps anyways but thats irrelevant.))

I would support the idea of sorting out and labeling the moves learned by pokemon. being able to tell when a crucial move is an egg move would be really nice

I honestly find it a bit ridiculous. Shoddy battles or not, we have to know the source of the moves if we're to implement them.

A Pokemon "comparifier" would be great, but I guess that it is just not a priority here-for what ever reason-but it is a good suggestion anyway.
