Rhyperior @ Leftovers
Ability: Solid Rock
EVs: 212 HP / 44 Atk / 252 Def
Adamant Nature
- Earthquake
- Rock Blast
- Stealth Rock
- Roar

Rhyperior is a cool check to Manectric, as thanks to solid rock Manectric can at best 3hko, where Rhyperior can usually ohko. The only time when isn't guaranteed is when rocks aren't up and megaman hasn't gotten its intimidate off, which is very unlikely. Rhyperior is immune to thunderbolt and volt switch, and takes next to nothing from overheat. It's only threatened by HP ice. heres some calcs!
-1 44+ Atk Rhyperior Earthquake vs. 0 HP / 4 Def Mega Manectric: 260-308 (92.5 - 109.6%)
-- 56.3% chance to OHKO
44+ Atk Rhyperior Earthquake vs. 0 HP / 4 Def Mega Manectric: 392-464 (139.5 - 165.1%) -- guaranteed OHKO
252 SpA Mega Manectric Hidden Power Ice vs. 212 HP / 0 SpD Solid Rock Rhyperior: 163-193 (38.4 - 45.5%) -- guaranteed 3HKO after Leftovers recovery
252 SpA Mega Manectric Overheat vs. 212 HP / 0 SpD Rhyperior: 117-138 (27.5 - 32.5%) -- 75.2% chance to 4HKO after Leftovers recovery

Azumarill @ Assault Vest
Ability: Huge Power
EVs: 240 HP / 252 Atk / 16 SpD
Adamant Nature
- Waterfall
- Play Rough
- Knock Off
- Aqua Jet

Assault Vest Azumarill initially fell in early ORAS due to one of the things that it checked the best - Greninja, getting a shiny new toy that allowed for it to break past it with minimal investment. Now that Greninja has been banned, Assault Vest is able to do it's job of checking some prevelant threats that it's even weak to. While it may not be as useful as in XY, it still has a place, even if Band and Belly Drum have become more prevelant. It can still function as a soft check to Mega Manectric, switching in afterwards, Waterfall'ing, and finishing it off with Aqua Jet.

252+ Atk Huge Power Azumarill Waterfall vs. 0 HP / 4 Def Mega Manectric: 190-225 (67.6 - 80%) -- guaranteed 2HKO
252+ Atk Huge Power Azumarill Aqua Jet vs. 0 HP / 4 Def Mega Manectric: 96-114 (34.1 - 40.5%) -- guaranteed 3HKO

By no means is it the best check to Mega Manectric, but it can do so as a secondary one, or if your team has an Azumarill, is somewhat weak to Mega Man, and there aren't much options to alter your team structure.

I don't think AV Azu works since it gets 2HKOed by Megaman's STAB moves and Megaman outspeeds. You can't even OHKO Megaman anyway.

Latias @ Latiasite
Ability: Levitate
EVs: 248 HP / 84 Def / 176 Spe
Bold Nature
- Calm Mind
- Roost
- Psyshock / Stored Power
- Substitute / Hidden Power Fighting / Hidden Power Fire / Dragon Pulse

Mega Latias can come in and treat Mega Manectric as set-up bait due to its great Special Defense. Roost allows Mega Latias to stay healthy. Psyshock is a reliable STAB move although Stored Power can be used since Mega Latias is bulky enough to attain multiple Calm Mind boosts. For the last slot, Substitute can be used to dodge status, HP Fire to lure Scizor and Ferrothorn, HP Fighting to defeat Tyranitar and Bisharp or Dragon Pulse for a secondary STAB move.

Calculations:
252 SpA Mega Manectric Hidden Power Ice vs. 248 HP / 0 SpD Mega Latias: 96-114 (26.4 - 31.4%) -- 37.1% chance to 3HKO after Stealth Rock

0 SpA Mega Latias Psyshock vs. 0 HP / 0 Def Mega Manectric: 139-165 (49.4 - 58.7%) -- guaranteed 2HKO after Stealth Rock

ah ok, so long as its here, I am fine. :]
Seriously though, if you want something that has been dumping on most electric-types since gen 3, camel is your steed.

Most of these so-called checks and counters to Megaman are crippled by the increasingly more popular status(TWave or Toxic depending on what your team needs)+Volt switch set. People have finally realized that half the tier walls the 4 attacks set, as this topic shows. Mega Man is best used as a status spreader pivot, since it doesn't hit quite hard enough for an-all out offensive mon.

Lol? I can't tell if you're trolling, or actually being serious. TWave and Toxic are both absolute garbage on Mega Man, and if you're trying to use it to spread status, then you're clearly using it wrong. It's supposed to gain momentum with volt switch, pivot into flying-types such as Talonflame, and clean up late game when everything is weakened. If you want a pivot that can take attacks and spread status, something like Alomomola, Jirachi, or Ferrothorn are better choices. Mega Man is pretty frail and it shouldn't be used to spread status; it's best and only set is a 4 attacks set. Besides, the Manectric set posted in the OP doesn't even have Toxic or T wave, so your post doesn't even make any sense.

And what move do you give up though? Hp I've is needed for lando-t and other ground types, overheat is necessary for Ferrothorn, scizor and other bulky grass/steel types, volt switch is the whole reason to use M-Man in the first place, and thunderbolt is needed for a strong stab move to clean with late game (which is a very common scenario with m-man). The only thing a toxic is hitting is bulky grounds such as hippowdon, Cameron and quagmire, everything else is better to volt-switch on or use one of your coverage moves, so the 4 attacks set is still the best imo, as all 4 moves are too good to give up.

Azumarill @ Choice Band
Ability: Huge Power
EVs: 172 HP / 252 Atk / 84 Spe
Adamant Nature
- Play Rough
- Waterfall
- Aqua Jet
- Knock Off

Being one of the extremely limited Feraligatr counters, Azumarill resists Feraligatr's main STAB move, Waterfall, as well as its coverage moves, Superpower, Crunch and Ice Punch. It can freely switch in to a Dragon Dance or a Waterfall, taking about 35% from a non-boosted Waterfall. Even if Feraligatr is at +1, Azumarill takes approximately 50% from a boosted Waterfall and does not have to worry about flinch hax due to Sheer Force. Choice Banded Azumarill has a large chance to OHKO Feraligatr after Stealth Rock with Play Rough.

252 Atk Life Orb Sheer Force Feraligatr Waterfall vs. 172 HP / 4 Def Azumarill: 114-135 (29.6 - 35.1%) -- 19% chance to 3HKO

252 Atk Life Orb Sheer Force Feraligatr Crunch vs. 172 HP / 4 Def Azumarill: 77-90 (20 - 23.4%) -- guaranteed 5HKO

252 Atk Life Orb Sheer Force Feraligatr Ice Punch vs. 172 HP / 4 Def Azumarill: 71-84 (18.4 - 21.8%) -- possible 5HKO

+1 252 Atk Life Orb Sheer Force Feraligatr Waterfall vs. 172 HP / 4 Def Azumarill: 170-201 (44.2 - 52.3%) -- 19.1% chance to 2HKO

252+ Atk Choice Band Huge Power Azumarill Play Rough vs. 0 HP / 4 Def Feraligatr: 267-315 (85.8 - 101.2%) -- 87.5% chance to OHKO after Stealth Rock

Venusaur @ Venusaurite
Ability: Chlorophyll
EVs: 232 HP / 252 SpA / 4 SpD / 20 Spe
Modest Nature
- Giga Drain
- Sludge Bomb
- Hidden Power Fire
- Synthesis

If Mega Venusaur is already Mega Evolved, it can come in on any of Feraligatr's attacks and threaten it out with Giga Drain or just use Synthesis if you're worried about a Grass resistant switch in:
252 Atk Life Orb Sheer Force Feraligatr Crunch vs. 232 HP / 0 Def Mega Venusaur: 107-126 (29.8 - 35%) -- guaranteed 3HKO after Stealth Rock
252+ SpA Mega Venusaur Giga Drain vs. 0 HP / 0 SpD Feraligatr: 302-356 (97.1 - 114.4%) -- 81.3% chance to OHKO

Now, if you aren't Mega Evolved, you do run the chance of running into Ice Punch, which has a high KO chance:
252 Atk Life Orb Sheer Force Feraligatr Ice Punch vs. 232 HP / 0 Def Venusaur: 278-330 (77.4 - 91.9%) -- 31.3% chance to OHKO after Stealth Rock

Otherwise, you can still come in on any other attack un-Mega evolved and come out on top:
252 Atk Life Orb Sheer Force Feraligatr Crunch vs. 232 HP / 0 Def Venusaur: 148-175 (41.2 - 48.7%) -- 75.8% chance to 2HKO after Stealth Rock
252 Atk Life Orb Sheer Force Feraligatr Crunch vs. 232 HP / 0 Def Mega Venusaur: 107-126 (29.8 - 35%) -- guaranteed 3HKO after Stealth Rock
Crunch damage + SR damage < %100

I'll list this as a check for now, but Aragorn the King (tagging so name is easier to notice) If a Mega can come in on any move post-Mega but can't come in on a slashed move pre-Mega, do you want us to consider them incredibly good checks, or can we still list them as counters?

Kyurem-Black @ Life Orb
EVs: 56 Atk / 252 SpA / 200 Spe
Mild Nature / Rash Nature
- Ice Beam
- Fusion Bolt
- Earth Power
- Roost / Outrage

Kyurem-Black can switch into any move of Gatr's as long as it is lacking Superpower, take 1 or 2 hits, and retaliate back with a Fusion Bolt. And if it needs to stay healthy, it can always use Roost.

252 Atk Life Orb Sheer Force Feraligatr Crunch vs. 0 HP / 0 Def Kyurem-B: 127-151 (32.4 - 38.6%) -- 6.6% chance to 2HKO after Stealth Rock <- Pretty sure getting that chance would count as hax, since its less than the chance for a crit iirc

+1 252 Atk Life Orb Sheer Force Feraligatr Crunch vs. 0 HP / 0 Def Kyurem-B: 191-225 (48.8 - 57.5%) -- guaranteed 2HKO after Stealth Rock

Amoonguss @ Black Sludge
Ability: Regenerator
EVs: 252 HP / 252 Def / 4 SpD
Bold Nature
- Spore
- Giga Drain
- Clear Smog
- Foul Play / Synthesis

Amoonguss takes very little damage from Feraligatr's attacks unless the latter carries Ice Punch. In return, Amoonguss can 2HKO back with Giga Drain. Regenerator allows Amoonguss to stick around while Spore and Clear Smog prevents Amoonguss from being set-up bait. In the last slot, Foul Play allows you to deal some damage to Mega Metagross while Synthesis is a reliable recovery move.

Calculations:
252 Atk Life Orb Sheer Force Feraligatr Crunch vs. 252 HP / 252+ Def Amoonguss: 116-136 (26.8 - 31.4%) -- guaranteed 4HKO after Stealth Rock and Black Sludge recovery

Quagsire as a Counter

quagsire.gif

Quagsire @ Leftovers
Ability: Unaware
EVs: 252 HP / 252 Def / 4 SpD
Relaxed Nature
- Scald
- Earthquake
- Recover
- Toxic

Because of its nice physical bulk, resistance to SR, reliable recovery and Unaware, Quagsire can switch in on Feraligatr many times and will always win 1 vs 1 against Feraligatr by negating its boost(s), taking hits, recovering off the damagevia Recover and cripple with a Scald Burn or Toxic.
252 Atk Life Orb Sheer Force Feraligatr Ice Punch vs. 252 HP / 252+ Def Quagsire: 96-114 (24.3 - 28.9%) -- 2.6% chance to 4HKO after Stealth Rock and Leftovers recovery

252 Atk Life Orb Sheer Force Feraligatr Crunch vs. 252 HP / 252+ Def Quagsire: 103-121 (26.1 - 30.7%) -- 61% chance to 4HKO after Stealth Rock and Leftovers recovery

252 Atk Life Orb Feraligatr Superpower vs. 252 HP / 252+ Def Quagsire: 117-139 (29.6 - 35.2%) -- guaranteed 4HKO after Stealth Rock and Leftovers recovery

252 Atk Life Orb Sheer Force Feraligatr Waterfall vs. 252 HP / 252+ Def Quagsire: 153-181 (38.8 - 45.9%) -- guaranteed 3HKO after Stealth Rock and Leftovers recovery

0 SpA Quagsire Scald vs. 0 HP / 4 SpD Feraligatr: 35-42 (11.2 - 13.5%) -- possible 7HKO after Stealth Rock (use it for the burn rate, not for the actual damage lol)

0 Atk Quagsire Earthquake vs. 0 HP / 0 Def Feraligatr: 94-112 (30.2 - 36%) -- guaranteed 3HKO after Stealth Rock (useful after Feraligatr has been Burned/Toxic'd, but will not be used often)
When facing Quagsire (and Unaware Clefable), Feraligatr's Atk and Speed don't drop since Unaware negates both stat boosts and drops. In the end, it doesn't even matter. It doesn't change the fact that Feraligatr can't 2HKO Quagsire in any (common) situation.

Fun fact: Feraligatr's Sheer Force somewhat helps Quagsire in the way that the secondary effect (flinch, freeze and Def drop) of Feraligatr's moves won't ever happen and so, Quagsire (as every other mon, especially bulkier and/or slower ones) won't ever need to deal with these nasty secondary effects.

EVs: 248 HP / 252 Def / 8 SpD
Bold Nature
IVs: 0 Atk
- Moonblast

- Heal Bell / Thunder Wave

Clefable can slowly chip away at Feraligatr and keep healthy with Wish + Protect or even stop it with Thunder Wave and because of its ability Unaware, it can ignore Gatrs stats boosts and chip it with Moonblast and 3HKOs it.
It's almost a counter, but loses on high rolls with Waterfall

252 Atk Life Orb Sheer Force Feraligatr Waterfall vs. 248 HP / 252+ Def Unaware Clefable: 168-199 (42.7 - 50.6%) -- 40.2% chance to 2HKO after Stealth Rock and Leftovers recovery

Ferrothorn @ Leftovers
Ability: Iron Barbs
EVs: 252 HP / 116 Def / 144 SpD
Relaxed Nature
-Leech Seed
-Stealth Rock

Ferrothorn holds the privilege of being either resistant or neutral to all of Feraligatr's relevant attacks not named Superpower. This set is able to allow Ferrothorn to switch in from a teammate and live a combination of any move + Superpower while knocking out Feraligatr guaranteed with Power Whip once Life Orb and Iron Barb recoil have taken effect. A +1 Feraligatr still cannot knock out Ferrothorn as long as entry hazards are not on the field.

If the Gator is lacking Superpower, then Ferrothorn has absolutely nothing to be worried about.

Gyarados' bulk, typing, and ability allow it to safely come in, Mega Evolve, and 2HKO with Crunch or Earthquake, while all of Feraligatr's moves (with the exception of Superpower, or boosted Waterfall) fail to do significant damage. However, Gyarados' lack of recovery means that it will lose to chip damage or it switches in to a Feraligatr with a sufficiently high number of boosts.

Chesnaught @ Leftovers
Ability: Bulletproof
EVs: 252 HP / 252 Def / 4 SpD
Impish Nature
- Spiky Shield
- Leech Seed
- Hammer Arm
- Wood Hammer

Chesnaught is a decent check to Feraligatr. It can switch in on any move bar Ice Punch, and Leech Seed it to regain health, or have a chance to KO with Wood Hammer. Chesnaught is still only 3HKOed by Ice Punch at +0 Attack, so it's a solid check.

Calcs:
0 Atk Chesnaught Wood Hammer vs. 0 HP / 4 Def Feraligatr: 272-324 (87.4 - 104.1%) -- 25% chance to OHKO
252 Atk Life Orb Sheer Force Feraligatr Waterfall vs. 252 HP / 252+ Def Chesnaught: 60-70 (15.7 - 18.4%) -- possible 8HKO after Leftovers recovery (who just tickled me)
252 Atk Life Orb Sheer Force Feraligatr Ice Punch vs. 252 HP / 252+ Def Chesnaught: 151-179 (39.7 - 47.1%) -- guaranteed 3HKO after Leftovers recovery
252 Atk Life Orb Feraligatr Superpower vs. 252 HP / 252+ Def Chesnaught: 92-109 (24.2 - 28.6%) -- possible 5HKO after Leftovers recovery

Manectric-Mega @ Manectite
Ability: Intimidate
EVs: 252 SpA / 4 SpD / 252 Spe
Timid Nature
- Volt Switch
- Thunderbolt
- Overheat/Flamethrower
- Hidden Power [Ice]

Manectric can come in on any one of Feraligatr's attacks, tank the hit thanks to Intimidate, and outspeed and retaliate with a Thunderbolt to ensure the KO. Even if Feraligatr DD's on the switch, Mega Manectric can still tank the hit thanks to that wonderful ability, and KO with T-Bolt.

-1 252 Atk Life Orb Sheer Force Feraligatr Crunch vs. 0 HP / 4 Def Mega Manectric: 103-121 (36.6 - 43%) -- guaranteed 3HKO
-1 252 Atk Life Orb Sheer Force Feraligatr Waterfall vs. 0 HP / 4 Def Mega Manectric: 153-181 (54.4 - 64.4%) -- guaranteed 2HKO
-1 252 Atk Life Orb Feraligatr Superpower vs. 0 HP / 4 Def Mega Manectric: 117-139 (41.6 - 49.4%) -- guaranteed 3HKO

At +1:
252 Atk Life Orb Feraligatr Superpower vs. 0 HP / 4 Def Mega Manectric: 177-208 (62.9 - 74%) -- guaranteed 2HKO
252 Atk Life Orb Sheer Force Feraligatr Waterfall vs. 0 HP / 4 Def Mega Manectric: 230-270 (81.8 - 96%) -- guaranteed 2HKO
252 Atk Life Orb Sheer Force Feraligatr Crunch vs. 0 HP / 4 Def Mega Manectric: 153-181 (54.4 - 64.4%) -- guaranteed 2HKO

252 SpA Mega Manectric Thunderbolt vs. 0 HP / 4 SpD Feraligatr: 354-416 (113.8 - 133.7%) -- guaranteed OHKO

I get your point when you nominate MegaMan as a Gatr check (he was my first choice, but then I thought of Quaggy), but MegaMan has to be cautious if SR are up and switches in on a DD:

252 Atk Life Orb Sheer Force Feraligatr Waterfall vs. 0 HP / 4 Def Mega Manectric: 230-270 (81.8 - 96%) -- 62.5% chance to OHKO after Stealth Rock

THE COUNTER(Poliwrath) @ Leftovers
Ability: Water Absorb
EVs: 252 HP / 252 Def / 4 SpD
Relaxed Nature
- Circle Throw
- Scald
- Rest
- Sleep Talk

So yeah this is THE COUNTER, Poliwrath lols at everything and then phazes or goes for the burn it also can even keep itself healthy with the very reliable RestTalk. Because it is so fat, I can even soak up 2 +1 Superpowers during which you can resttalk and phaze or burn Gatr. Also not that bad of a mon in OU, switches into Choiced Keldeo Water moves if anyone still uses Keldeo that isn't SubCM lel, also decent for beating jumbo shrimps. So yeah walls everything from Gatr broken counters broken;;;

Stronk Calcs:

+6 252 Atk Life Orb Sheer Force Feraligatr Crunch vs. 252 HP / 252+ Def Poliwrath: 188-222 (48.9 - 57.8%)
^LOL FAIL
+1 252 Atk Life Orb Feraligatr Superpower vs. 252 HP / 252+ Def Poliwrath: 164-194 (42.7 - 50.5%)

Rotom-Wash @ Leftovers
Ability: Levitate
EVs: 248 HP / 216 Def / 44 Spe
Bold Nature
- Volt Switch
- Hydro Pump
- Will-O-Wisp
- Pain Split

Rotom-W can switch to any of Feraligatr's moves, then threaten a burn from Will-o-Wisp, while also having the ability to dent it through a Volt Switch. However, be wary that you can't switch multiple times due to the lack of reliable recovery, forcing you to rely on Leftovers and Pain Split to heal. Do note that Volt Switch is only a 2HKO on Feraligatr, however.

Note that if it used DD on the switch, Rotom-W can tank the Superpower or Crunch from +1 Feraligatr afterwards, then it can proceed to cripple it with a burn.
If it used Superpower on the switch, then you are free to either cripple it with burn or even firing off a Volt Switch against it, though the opposing Feraligatr is usually forced out due to the Attack drop from Superpower.

Offensively, Volt Switch 2HKOes Feraligatr.
