No matter how hard it tries, Manaphy won't be able to get past Water Absorb. This means that Jellicent can Taunt it (too bad it don't outspeeds Manaphy, but still can PP stall Scald) and it is a GSI despite being a D rank threat. The item and the EVs spread doesn't matter in this case, even though I think the latter is more suited for the OU environment.
In result, Manaphy will be forced out if you don't want to be a sitting duck for the rest of the match.

I wish PP stalling is legit to claim this a counter.

Breloom can easily switch in against Manaphy, as it takes less than 30% from Scald and it can't get burned. Even at +2, Scald only has a 10% chance to 2HKO due to Poison Heal and a resistance to Scald. In response, Breloom can use SD and OHKO Manaphy with a +2 Seed Bomb. You can even get to +4 because you outspeed Manaphy and +2 CM / +1 CM in Rain doesn't have a chance to OHKO you, while a +4 Seed Bomb easily takes care of Manaphy.

+1 0 SpA Manaphy Scald vs. 12 HP / 0 SpD Breloom in Rain: 147-173 (55.6 - 65.5%) -- 98.4% chance to 2HKO after Poison Heal

Latios can easily switch into this variant of Manaphy. CM Latios is able to out set-up CM Manaphy. Psyshock negates the CM boosts and is a 2HKO at +2.

+2 252 SpA Life Orb Latios Psyshock vs. 240 HP / 252+ Def Manaphy: 246-290 (61.3 - 72.3%) -- guaranteed 2HKO after Leftovers recovery

Seismitoad is immune to Manaphy's only attacking move and is able to fire off any of its attacks v.s. it or use it for free rocks. The given EVs outpace uninvested MegaZor and hit a Leftovers number.

Even if Mega Abomasnow may not be the best pokemon in OU, it is a great counter to Manaphy because it can stop the rain, hail prevents lefties recovery, and Scald can't OHKO even at +6 :
+6 0 SpA Manaphy Scald vs. 248 HP / 8 SpD Mega Abomasnow: 163-192 (42.5 - 50.1%) -- 0.4% chance to 2HKO
And meanwhile :
252+ Atk Mega Abomasnow Wood Hammer vs. 240 HP / 252+ Def Manaphy: 314-372 (78.3 - 92.7%) -- guaranteed OHKO after Stealth Rock and 1 layer of Spikes

Even if Scald burns you, you have Swords Dance to negate the Attack Drop so sure, it's a good counter that can also be a good check (btw I'm not sure if it's a check or a counter, tell me if I'm wrong).

Manaphy literally can't touch poli while poli can phase it out, removes mana's boosts with circle throw. It can wear it down with scald. Lastly, it can heal of hazard and chip damage vs mana with rest.

Mega Sceptile works as a great check as it takes less damage from Scald, can set up substitute if mana decides to switch out and can recover its health with giga drain.

Mega Lopunny has always been one of the best offensive checks to Tyranitar, as it resists both of its main STAB attacks and can easily switch in to a Pursuit-locked Tyranitar. It outspeeds (even Choice Scarf varients!) and OHKOs with High Jump Kick, and even Power Up Punch with a little bit of prior damage. It hates switching in repetitively, however, as Stone Edge does over half, and Superpower OHKOs.

Not a counter but definitely one of the best checks to CB Ttar you can put on offensive teams, resists both STABs and can take one Superpower at the least. OHKOes with Secret Sword obviously.
