When looking at a Wonder Card that's already been used (Pokemon is in your game), press A. There's an option to trash it. I know this from experience, since I've gotten Manaphy, all three PBR Pokemon, and a bunch of items from PBR.

I think nobody has tested this but there is reason to believe that the shininess is set as soon as the egg is generated and you could SR for a shiny pokemon the same way you can SR for gender, nature and trait.
The reason is because gender, nature and trait are determined by the PID of the pokemon and shininess too.

They still only gain 50% of the EXP.
