All of the ones you named and ZystraL named, along with things such as Steelix (Speed), Tangrowth (Speed), Ninjask (Defense), Poliwrath and Politoed (Speed), Masquerain (Speed), Armaldo (Speed), Magmortar (Speed), and I'm sure I could keep searching for more for a long time.Butterfree, Beedrill, Beutifly, Dustox, and Salamence all have lower defense than their prevos. Electivire and Scizor have less speed than their prevos. Shedinja has less HP than its prevo. I think that might be it but some Pokemon do have the same base stat as their prevos like Gyarados and Yanmega.
Anyway my question is if a Pokemon has Flash Fire and Baton Pass (Like Rapidash) and it switches in on a Fire move to get that Firepower boost then uses Agility and Passes it to something. Does it then also pass that Firepower boost if I pass to a non fire Pokemon but throw on a common off-type available Fire move like Fire Punch or something? Baton Pass states it passes all stat boosts and some other effects but Flash Fire states it boosts all Fire MOVES and not the Attack stat when using a Fire move.

No, Lv. 100 Pokemon don't gain EVs because they don't gain experience. Because of that, there will never be a way to EV train Lv. 100 Pokemon, unless Gamefreak allows it in Gen 5.
