Is thunderpunch a viable move on marowak?
If you use thunderpunch, is it going over rockslide? That means that salamence (and dragonite) will be relatively safe. If you replace fire punch, any grass type or bronzong can take the hit. Another consideration is gyarados, which I ran some calcs for. You should pay more attention to the calcs with intimidate included, because you baton pass speed to marowak, right? (If not, how do you plan to sweep?) Well good luck using baton pass after gyara taunts you. That means that the gyarados you face will switch into you, meaning taunt is in effect.

Remember that bulky gyara will have leftovers, so some 2HKOs may become 3HKOs.
Of course, this is all moot of you run a swords dance marowak, it always OHKOs gyarados. I’m not sure how you plan on getting off the swords dance though…
After all of this, I think the real consideration is the accuracy. Thunderpunch is 100% accurate, while rock slide is 90%. Marowak is too fragile to afford missing, so in the end I think that thunderpunch is superior, or at the very least viable.
For your other questions, ghost type attacks tend not to give good coverage. Only good against psychic and ghosts, I think.
The analysis sets are made in a vacuum. They tell you what a pokemon is capable of on their own. But your job is to make it fit in with your team. Make it fit a hole in your coverage by tweaking its EVs or moveset to your needs.
Now for my question: In the battle frontier in Emerald, to face the frontier brains you have to win a certain number of battles in a row to face them the first time (and win the silver symbol) and double that to face them a second time (and win a gold symbol). For example, in the battle factory you have to win 21 times before facing the boss the first time and 42 for the second. What happens if you lose the 30th battle in the battle factory? If you then win 21 battles in a row, will the boss show up again, or do you have to win 42 in a row? If he shows up after just 21 battles and you beat him again, will you get the gold medal?
