I am not really sure which Nature should be on Lugia, but most of the time I found the extra Defense to be more useful. You handle Swords Dance Garchomp, Rayquaza and Terrakion worse but in exchange you stop Ho-Oh, DD Ray, Arceus and Groudon better. Let your buddies decide on it :P
For the Speed Shuffler set, this time I think Jolly > Bold. Reason is with Jolly you phaze out Manaphy, Palkia without Scarf, CB Garchomp, Jolly Rayquaza and Mixed ones before they can even move. Out phazing as much as possible is really awesome. Beating StallTwo who runs 334 Speed is a bonus, and Sleep Talk Lugia isn't Taunt bait anymore ---> Dragon Tail breaks through Taunt.
