Answer: No, I'm not sure if Good as Gold is immune to swapping moves but it doesn't matter here since Gholdengo is not immune to the swap.
Question: Can I still use swapping moves of my own?
Answer: You can, but you probably shouldn't.
Question: When at the end of the turn does the swapping effect take place?
Answer: After all effects have been finished like healing from Leftovers or damage from Toxic, the swap will take place.

I think this metagame is an alright idea, however it seems a bit hectic. Positioning is key in this metagame. For example, lets say the next swap effect at the end of the turn is Power Swap. On this turn, you could switch in your Toxapex to take a hit and than recieve the opposing Pokemon's attack stat, which would most likely be better than Toxapex's current attack stat. Then, your Toxapex has not only extreme bulk but high attack as well. Also, this metagame is not similar to any other metagame, so this metagame would be quite original. Hopefully this can work.
