Taking this into account, what are the threats a Hyper Offensive team would have to handle propperly?
M-Manectric, Thundurus, Scarf Kyurem-B, Mega Lopunny, Mega Aerodactyl, Mega Alakazam, Weavile, every single viable dragon dancer both mega and not, M-Scizor, M-Metagross, M-Latias, M-Sableye, Cotton Guard M-Altaria (special mention since it wins if special attackers are removed), the Latis, hazards which include Stealth Rock, Spikes, and Toxic Spikes, Mega Venusaur, Talonflame, Torn-T, Mega Slowbro, Volcarona, Gyarados both forms, rain offense, sand offense, M-Diancie, Landorus. Those are mostly some of the pains for Hyper Offense to handle or have to take into account for.

Viability ranking thread can sort of show you more or just looking at another persons hyper offense team and pinpointing weaknesses. If you start to see a trend then chances are it's something that most Hyper Offensive teams will be prone to.

What set does Gastrodon normally run in OU ?
I think it runs a Physically Defensive one, something like this.

Gastrodon @ Leftovers
Ability: Storm Drain
EVs: 252 HP / 252 Def / 4 SpD
Relaxed Nature
- Scald
- Earthquake / Earth Power
- Recover
- Toxic

Earthquake over Earth Power is so it doesn't get completely walled by SubCM Keldeo, but its your choice

If you feel confident in your team's ability to deal with SubCM Keldeo, Counter is a very nice option for the EQ slot because you win 1v1s with pretty much every non-boosting physical attacker in the tier, and a few boosting ones
It's very prediction-heavy but it's also wonderful when your sea slug deletes the opponent's Mega Metagross and can Recover back up later :D

Who leaves Mega Metagross in against Gastrodon unless it has Grass Knot?
Gastrodon is OK as it counters most Electrics (unless Thundy runs Grass Knot) and is one of the few Pokemon immune to Scald which doesn't care about Pursuit

EDIT: Karxrida, I know, hence the "most Electrics" instead of all Electrics :-)

Thundurus sometimes does run Grass Knot for Hippowdon. If Gastrodon becomes more popular (which it looks like it is) I can see Grass Knot Thundurus also rising.
 
Given that Mega Latias hates all kinds of status, is it a good idea to run Refresh on it (similar to Darkceus in Ubers) ? Substitute seems fine but Mega Latias will be forced to Roost often since it has no passive recovery and it can get paralyzed, poisoned or burned on the switch-in.

EVs: 252 HP / 164 Def / 92 Spe with an Impish Nature is fairly standard.

Gives you enough speed for Jolly Breloom/Bisharp and then the rest goes into bulk. This means you can EQ bisharp before it hits you with Knock Off so you can preserve Chomp's Rocky Helmet (basically Bisharp Suckers or dies) or hit Breloom with Fire Blast or lay Rocks before it Spores you.

If you want a slightly more offensive variant of Tank Chomp, Tokyo Tom has shared a cool set here.

Refresh is perfectly fine on Mega Latias, I have no idea what the above quote is talking about.
 
I just find no reason to use refresh over substitute, since sub blocks status and can absorb incoming attacks for Lati and can help ease prediction.
Given Latias lacks passive Leftovers recovery that most SubCM users have, its more pressured to use Roost to heal itself after having to make Subs. If the main purpose of Sub is status blocking, Refresh makes for an okay Substitute since not giving up 25% every time a Sub gets broken (or the occasional phaze from SpD Skarmory or the like) can really add up for Latias' longevity. Bulky Mega Altaria sets tend to prefer Refresh to Sub, and Altaria is much less bulky and thus more easily revenge killed than Latias would be.
 
Question: Why do people use Bounce on Gyarados? I realize it's Gyarados' only physical flying move, but I thought it was generally accepted logic that most (all?) 2-turn moves should never be used?

It hits a lot of the grass types that resist waterfall hard, and It allows Gyarados to gain additional leftovers recovery for free.

Most of the time, yes. In addition to what everyone else noted, Bounce has a pretty good (30%) chance to paralyze.

Mega Stones only make you immune to Trick if you can Mega Evolve with them, sorry. If you hate Goth you could always run Shed Shell Manaphy.

Mega stones can be tricked onto opponents if they don't match your mon, but they can't be tricked if they do match your mon (which was already known). Karxrida already said this, but here is a replay of it. (thx for ninjaing) -_-
