Trek 2: Abandoned Laboratory After you've dealt with the wild Pokemon aboveground, you can safely pass into the facility below the massive device. Within, you find myriad abandoned desks and strewn equipment. Computers left on mid-session, Poke Balls fallen to the ground, lab coats strewn about... And plainclothes, and shoes. What happened here?
As you proceed further inward, you find an unattended and violently distraught Pokemon... Seemingly trained, they're tearing into the nearby infrastructure, searching for something or someone. If you don't do something, and fast, you'll both be buried under the rubble! When you step forward to confront the Pokemon, it's just like locking eyes with a trainer.
The wild Gyarados is holding the Gyaradosite, and is Mega Evolved into Mega Gyarados against the explorer. (After escape or capture, they're just a regular Gyarados.)

Trek 3: World Peace Engine A secure storage facility, in the deepest reaches of the laboratory, awaits you at the lowest level accessible by the elevator. As you arrive, the readout on the elevator display simply says, "Weapon Development".
At the center of the room is a massive and inscrutable machine, connected to the ceiling with innumerable heavy pipelines and wires, that resembles both an egg and a tree. A terminal at the base on the machine simply reads, "Inverse Firing Sequence Complete." You have no time to ponder the meaning of this message, as the machine hums to life!
You step back and draw a ball from your belt as the immense egg-shaped base on the machine lurches and begins to slowly open. Releasing a billing fog with a pneumatic hiss, what emerges from within is—!
