They're output to the spreads1.txt file (depending on the method, the number changes). In the version linked at the bottom of this post, wild Pokémon spreads are also output to a CSV file.Awesome, can't wait to try it out. Although I'm not meaning to be ungrateful, but the length of time to search my shiny spreads was a pain in RNGReporter, especially considering I'm using a high frame and large range of delays. Took me about three hours just to search one nature.

where would i find these files?Check out the files it should have created. There should be a spreads1.txt and spreads1.csv file (assuming you used method 1); pick whichever format you like ;)

Is hard resetting to get a certain seconds more accurate since you have access to the actual DS clock (which no matter what will be more accurate than an external clock)?
Like if you wanted to be sure that you started at second 0.
Shouldn't be a problem, so long as your DS clock is synced to an external clock.
If there is a legend that falls outside of my normal delay range and I adjust the year to adjust the delay, is there anyway to catch it with a reasonable year? I have to catch Heatran in the year 2062, and I'd rather have that be more reasonable after my Space Duck fiasco.
@Tase. I'm aware of that trick for runners (at least now I am :D). The problem is immediate-catch Pokemon like Heatran. Once you get him in 2062, I can't think of a way to get that down to a regular year.
Personally I prefer to catch the runner immediately after setting its IVs. The last thing you want is to mess up the frame number or something like that and save on a useless runner.
