Does the Wingull does have more trade value in Shiny with some useless Egg Moves (It doesn't have any good ones)
or with a matching ball in non shiny?

Since <Gen VI Pokémon can't relearn egg moves and if it doesn't have any good ones, better to find a matching ball.
Yes there is.
I'd vote shiny with useless Egg moves (since non-shiny + ball can be easily bred in Gen VI, despite missing Defog). Although you can always RNG abuse your TID/SID and do shiny + matching ball.
Those aren't all commands, though? No mention of the hide command.
Hide is listed fifth from bottom.

the whole viability of Wingull/Pelipper relies on Defog.
The whole competitive viability (may) relies(~y) on it. That's often a bit of an afterthought when it comes to trade value though; but this thread isn't the place to get into that.
