Our teams and strategy are pretty equal (My Dusknoir/Smeargle/Octillery/Snorlax Vs. his Bronzong/Togekiss/Dusknoir/Snorlax) but he is far more experienced than I am.

Everyone has their own specific battle rules, but most people don't care about rebattle-coded pokemon (just as some don't mind "legal hacks" from PokeSav). As far as VGC, ANY AR use is "illegal" to them--it's just a matter of whether they know. Which, no, they won't, unless they see on your game that you have 2 or more unique pokemon on one Trainer ID and OT.
That's a vague question. Arguably anything obtained through AR use is "illegal." What are you trying to ask?
No, it will still allow you to record matches even if you've used the code. IIRC the only thing that prevents you from recording a match is a pokemon with illegal (more than 510) EVs.
