More or less, if it's random frame advance, adjust accordingly, but don't always adjust right away. Make sure to test it once or twice.

I mean, you can try and compensate already, and see if it works or not. Personally, what I have done when I see those frame advances, is I do the same amount of calls, to see if it happens again, and if it does than compensate, but you can compensate early if you wish, nothing wrong with it.

For IV's, since it skipped, you might have had too much time from exiting the pokegear to the point of picking the egg up. It can't always be helped, my suggestion is, doing it again, and calling up to frame 13, so when you pick it up, it lands on 14. If it misses by 2 again, than I'd suggest adjusting the frame advancement lower to compensate for the random advancement.

My suggestion, for the shiny egg part, always find a frame that's odd. For instance... 7+. So 7,9,11,13,15. Are all good low frames that are odd. So what you want to do is call Joey half of the amount of times -1.
So say you want frame 7, do the -1, leaves 6 divide by 2 = 3.
Call joey 3 times, exit the PokeGear as fast you can drop off the parents, do the whole run till egg, save, and stuff. It should be shiny after that.
See, there was your problem xD!
Now if you put in the right ID/SID it should come out shiny ^_^ -
