Tyranitar has a funny looking spot on his stomach that flashes blue. I think it's actually a gray area around the blue

Onix's eyes flash gray
There's some orange flashing on Dwebble's shell (yeah I play LC)
I don't know if it applies, but Swellows wingtips flickers so much they look broken. The front sprite is worse, but it shows on the back. It might just be that the sprite animation play too fast, because I assume the movement comes from flying.
Rhyperior's second front plate has small grey particles, and the third plate flashes slightly.

Palkia;s orb is having a seizure on the back sprite
Floatzel's head is flashing in the backsprite.

EDIT: oh and after a bit more looking, so do all the deo forms except speed, and speed has flashing problems on it's chest orb thing and on the blue stripes on it's knees.
And yeah I totally agree that there should be some way to pick between sprites and the 3d models, as I don't like the change at all and think the sprites have so much more charm to them.

Vespiquen's wings are blue, like Beedrill's.
Scizor's penis area is flashing. Same with Scizor-Mega's penis area. Their wings are also slightly more blue than normal.

Also, the backsprite flashes a lot.

The marking on Scizor's hands flash, on the front and the back:

Gigalith Flashes on his left leg's "horn" and on his lower belly
Arceus-Steel- This may happen on all the Arceuses, but is he supposed to sparkle like that on his cross-wheel?
Palkia's shoulder orbs flicker gray and orange. Get rid of the gray part.
This might just be me, but it looks like someone cut Meloetta's feet off.

Cherrim, when transformed to ''sunform'', if it faints while in sunform, when it falls it changes back to the normal sprite while dissapearing down.
Samurott, Milotic, and Carracosta have parts that keep flashing or have random points changing.
