So yes, your move of using Stone Edge was indeed the best one thanks to most of his team being Flying. Of course, if I were him I probably would've kept Darmanitan in and sacked it to get something else in untouched (like that Air Balloon Electivire, who would go straight for Ice Punch while you're forced to use Stone Edge, provided you don't carry Outrage), especially if my team had a crippling weakness to your coverage move.
