I mentioned this on the mystery thread due to a tangent, but I really like the anime episode "Fly Me To The Moon."
It's about a Pidgey named Orville, who lived on Pudgy Pidgey Island where all the pidgey's are fat and flightless due to an overabundance of food and no predators (based on a real-life effect on birds like the Kakapo). Seeing a drawing of a pidgey flying inspires Orville to learn to fly too, but due to no other birds knowing how he has to be trained by a human partner named Wilbur and his hang-glider. The pidgey eventually sets it's dreams on an altitude record for the highest flight ever by a Pidgey, and gets the help of Wilbur, Ash, and even Team Rocket to make it into space.
I won't go into too much detail, but it was a really good episode about overcoming genetic predispositions and inspiring others, and there was a really touching scene between Meowth and Orville at the very end.
For a one-off "never mentioned again" distraction episode with no overall plot motion, I found it very clever and heartwarming, especially coming from an anime that I'd at best call mediocre (and the Johto seasons are rated pretty weak amongst the others). Just this weird gem that stuck out to me.
