The main problem with Kyogre is that you need someone to absorb the Spout (or prevent it from pulling one off in the first place but that might not be so easy), and Blissey alone can't do that. Most Kyogres I've faced tend to spam Water Spouts until their HP is low enough.
Despite Latias getting 2HKOed by Specs Beam, I feel safer against Kyogre due to that factor. That and the fact that Latias stops pretty much Kyogre's whole moveset, unlike Bliss (who can't take on Rest/Talk or 101 HP Sub), or Palkia (who takes an insane amount from Thunder and can't really stop CM/Surf/IB/Thunder unless it decides to Specs itself)
I thought a life orbed dark pulse from a neutral nature darkrai always 2HKOs Latias with 112 HP / 0 sp.def EVs? Of course, if latias has already CM'd it can't 2HKO, but still...
Personally, I tend to switch my Blissey on the Kyogre instead of latias, because most of the kyogres I've faced carry thunder-wave, and that really cripples my latias every time she switches in (no, latias didn't carry refresh that time). Blissey doesn't really mind being paralyzed, unlike latias.

Wobbuffet in general needs to be used more, as he can benefit a lot of Uber teams. For example, he can help Offensive teams set-up by encoring a move a sweeper is immune to. He can also revenge kill several threats such as Scarf Palkia. Wobbuffet is also a great way to beat Lugia and Blissey, whether its via tickle or encore. Wobbuffet's main problem is that thanks to his lack of a recovery move, he really needs wish support to work well. Wobbuffet's other problem is that he can't take on some of the hardest hitters in Ubers, such as DD Rayquaza, Specs ogre, and Darkrai in general. But despite these big issues, Wobbuffet has been working wonderfully for me.

The main problem with Wobbuffet is that there are few situations in which he can switch into an attack and retaliate; Ubers hit too hard. He's best used as a revenge killer, but he usually takes a lot of damage in the process, and that's just with one attack. Scarf Palkia's Surf in the Rain does 48.86 - 57.58% damage, a 95.60% chance of a 2HKO. He is completely dependent on knowing your opponent's set.
Tickle is, unfortunately, beaten by Toxic, a common move on walls that are weak to Tickle. Otherwise, Tickle is effective if your willing to have two pokemon on your team for this trick, and who may, otherwise, be inferior to other possible team candiates like Rayquaza and Palkia. Though Wobbuffet's lack of popularity won't convince me to use Shed Shell on Blissey (at least, for now).
Shedinja is THE counter for Kyogre.

Have Encore on the Quagsire to counter the Rest+Talk Kyogre. Encoring Sleep Talk makes it fail by default. Encoring Rest forces a switch, etc.
P.S. Can a Lead Deoxys-S survive a *Timid* Scarf Kyogre's Water Spout with Light Screen? It outspeeds it and can Recover.

And possibly allow Darkrai to cast sleep on one of your pokemon in the process? Darkrai does counter a Giratina if it avoids a Draco Meteor, especially since Darkrai doesn't really mind Will-o-wisp or Shadow Ball while switching in.It doesn't matter if you have a darkrai, Girataina still blocks spin and can switch out on Darkrai.
Speaking of Spinners, though, I've come to be thoroughly annoyed with a couple people now carrying Forretress on their Uber teams. Guess they've come to realize it's rather sturdy, Toxic Spikes are rather deadly, and that it spins away Deoxys-E's annoying Spikes. And with Magnezone having little use in Ubers, and not even Tickle Wobbufet being able to effectively take it out, it's extremely hard to take out if you pair it with Blissey and Lugia.

Maybe I've just been misinformed, but everytime I get my magnezone to trap Fortress, it always manages to switch out for some reason, which is why I just send out Kyogre and get a free turn of CM instead.So no for Shed Shell Forretress.
The keep it short: Grass / Ground seems to have great coverage in ubers, only being walled by Lugia, Rayquaza, lol Parasect / Shedinja and Ho-oh, who is rare from what I hear. Sub, SD, and sweep their team, Earth Powering any Steels that come your way.

Mewtwo is seen somewhat often in Ubers. The most common set, as of now, is the Scarf Mewtwo lead. Often used to counter the common leads + Trick a Scarf to everything else and blow up to take down a pokemon. Mewtwo also can be seen using Calm Mind and some version of Taunt or the three attack set.
It's also interesting that Wobbuffet is perhaps the best way to counter Darkrai in the game. Have a lead in which Scarf Darkrai will stay in on and use Dark Void. Then swap in Wobbuffet. Darkrai is now locked onto Dark Void. Wobbuffet can just stay in. The few turns in which Wobbuffet will wake up, combined with Leftovers Recovery, is enough for Wobbuffet to surive 16 turns of Darkrai locked into Dark Void and his Bad Dreams. Misses with Dark Void help as well, but are unnecessary due to sleep's maximum turn limit of 4. Ultimately, Darkrai will be forced to struggle and kill itself, dealing pitiful damage. Darkrai has no escape.
The downside to this is that whilst Wobbuffet won't faint, it will lose a lot of HP. This can be solved by having Safeguard as a move, saving you some Bad Dreams damage. However, this will cost you Tickle should you wish to take that route.
